Choose the base by what you came for, because the four are hours apart. Wakayama city suits a short trip from Osaka or Kansai Airport: Hotel Granvia Wakayama and Comfort Hotel Wakayama are each about 2 minutes on foot from JR Wakayama Station, and the JR Kansai Airport Line reaches the station in about 50 minutes. Koyasan's temple lodgings (shukubo) put you inside the town for the evening and the morning service. For the Kumano Kodo and Kumano Hongu Taisha, the inns are in the hot spring villages of Yunomine and Kawayu. For Nachi Falls, Katsuura is the base by JR Kii-Katsuura Station.
The five shukubo listed here check in between 14:00 or 15:00 and 17:00 and check out at 9:00 or 10:00, and all hold a morning service, starting between 6:00 and 7:00. Each is reached by bus from stop No. 2 towards Okunoin-mae. The prefectural tourism site lists 51 shukubo and notes that many do not take credit cards.
