Pick the base by what you came for. Tokushima Station is the base for the city and for moving on: JR Hotel Clement is in the station building, the other three are 3 to 9 minutes on foot, and highway buses and the airport bus stop at the station. Naruto puts you beside the whirlpools and the Otsuka Museum of Art. The Iya–Oboke hotels are in the mountains, an hour or more from the city, and suit a night after the vine bridges or the gorge boat.
Getting to the mountain hotels takes planning. All three are reached from JR Oboke Station: Hotel Obokekyo Mannaka picks up train guests, Hotel Iya Onsen runs one bus a day at 15:10 (reservation required), and Hotel Kazurabashi is about 20 minutes by route bus. The limited express Nanpu reaches Oboke in about 1 hour 40 minutes from Okayama.

Tokushima Station puts you next to trains, highway buses and the airport bus, and about 10 minutes on foot from Awa Odori Kaikan. The Naruto hotels are by the strait, near Uzu no Michi, the whirlpool boats and the Otsuka Museum of Art; from JR Tokushima Station the route bus to Naruto Park takes about 80 minutes.
